چکیده

We explain the physical basis of a model for small globular proteins with water interactions. The water is supposed to access the protein interior in an “all-or-none” manner during the unfolding of the protein chain. As a consequence of this mechanism (somewhat speculative), the model exhibits fundamental aspects of protein thermodynamics, as cold, and warm unfolding of the polypeptide chain, and hence decreasing the temperature below the cold unfolding the protein folds again, accordingly the heat capacity has three characteristic peaks. The cold and warm unfolding has a sharpness close to a two-state system, while the cold folding is a transition where the intermediate states in the folding is energetical close to the folded/unfolded states, yielding a less sharp transition. The entropy of the protein chain causes both the cold folding and the warm unfolding. PACS: 05.70.Jk, 87.14.Ee, 87.15.Cc, 87.10.+e

Model of protein folding: incorporation of a one-dimensional short-range (Ising) model into a three-dimensional model.

In this paper, we have incorporated a one-dimensional short-range model into a three-dimensional model for protein folding. It has been applied, by extending the concept of the three-step mechanism for protein folding proposed in our previous paper, to simulate the folding of bovine pancreatic trypsin inhibitor, using a Monte Carlo procedure in all three steps, A, B, and C. The statistical mech...

Folding thermodynamics of a model three-helix-bundle protein.

The calculated folding thermodynamics of a simple off-lattice three-helix-bundle protein model under equilibrium conditions shows the experimentally observed protein transitions: a collapse transition, a disordered-to-ordered globule transition, a globule to native-state transition, and the transition from the active native state to a frozen inactive state. The cooperativity and physical origin...

Folding thermodynamics of model four-strand antiparallel beta-sheet proteins.

The thermodynamic properties for three different types of off-lattice four-strand antiparallel beta-strand protein models interacting via a hybrid Go-type potential have been investigated. Discontinuous molecular dynamic simulations have been performed for different sizes of the bias gap g, an artificial measure of a model protein's preference for its native state. The thermodynamic transition ...

Osmolyte-Induced Folding and Stability of Proteins: Concepts and Characterization

It is well-known that the typical protein’s three-dimensional structure is relatively unstable in harsh conditions. A practical approach to maintain the folded state and thus improve the stability and activity of proteins in unusual circumstances is to directly apply stabilizing substances such as osmolytes to the protein-containing solutions. Osmolytes as natural occurring organic molecules ty...

Coarse grained description of protein folding

We consider twoand three-dimensional lattice models of proteins that were characterized previously. We coarse grain their folding dynamics by reducing it to transitions between effective states. We consider two methods of selection of the effective states. The first method is based on the steepest descent mapping of states to underlying local energy minima and the other involves an additional p...
